Not sure what went wrong, but I'm wondering how much effort it would take to make a "bed of nails" as used in automated testing... If you can source/make the probes, making a jig may not be that hard assuming access to a 3D printer or laser cutter. Still, I guess it is a fairly fine pitch.
Hopefully someone better qualified can comment on what went wrong and your options for de-bricking.

Update:
Solder skills required to access the 0.5mm PEC Power pads are way beyond me - although patc seems to have cracked it with his Audio projects.
DIY attempt to build a 'bed-of-nails' also failed. More professional precision required.
Heed the advice on the site and DON'T try updating the Flash unless you have access to the JTAG pins via Porcupine.
That is, NEVER try updating the Flash on a Microserver.
